It's not about homosexuality. He's singing about a girl who he loves so much that he worships her. He's comparing his lover to a religion, which is rather distasteful imo.
We'll see how he feels after a divorce.

I thought it was about sexuality in general and how the church makes anything sex related seem wrong even though it's just human nature which causes shaming and whatnot.

All I know is that it pretty much takes part of Pink Floyd's song "Have a Cigar", and uses it for most of the song. Here are the songs for comparison:


Listen closely at about the 2 minute mark.



I'm pretty sure you'll have that in mind whenever you hear the song playing.
